چکیده

Recurrence formulas are presented for studying the accuracy of the Fitch method for reconstructing the ancestral states in a given phylogenetic tree. As their applications, we analyze the convergence of the accuracy of reconstructing the root state in a complete binary tree of 2 as n goes to infinity and also give a lower bound on the accuracy of reconstructing the root state in an ultrametric tree.

Analyzing the fitch method for reconstructing ancestral states on ultrametric phylogenetic trees.

The accuracy of the Fitch method for reconstructing ancestral states on ultrametric phylogenetic trees is studied. Two recurrence relations for computing the accuracy are given here. Using these relations, we analyze the convergence of the accuracy of the Fitch method for reconstructing the root state on a complete binary tree of 2( n ) leaves as n goes to infinity, present a closed-form formul...

On the Accuracy of Ancestral Sequence Reconstruction for Ultrametric Trees with Parsimony.

We examine a mathematical question concerning the reconstruction accuracy of the Fitch algorithm for reconstructing the ancestral sequence of the most recent common ancestor given a phylogenetic tree and sequence data for all taxa under consideration. In particular, for the symmetric four-state substitution model which is also known as Jukes-Cantor model, we answer affirmatively a conjecture of...

Title : A weighted least - squares approach for inferring phylogenies from incomplete distance matrices

Motivation: The problem of phylogenetic inference from data sets including incomplete or uncertain entries is among the most relevant issues in systematic biology. In this paper, we propose a new method for reconstructing phylogenetic trees from partial distance matrices. The new method combines the usage of the four-point condition and the ultrametric inequality with a weighted least-squares a...

Greedy Selection of Species for Ancestral State Reconstruction on Phylogenies: Elimination Is Better than Insertion

Accurate reconstruction of ancestral character states on a phylogeny is crucial in many genomics studies. We study how to select species to achieve the best reconstruction of ancestral character states on a phylogeny. We first show that the marginal maximum likelihood has the monotonicity property that more taxa give better reconstruction, but the Fitch method does not have it even on an ultram...
